Can gold and/or silver be disguised to go through a scanner?

What type of scan? Optical? Sure. Other types (xray, backscatter, etc.)? Not so sure.
 
No. But you can take $10,000 of PM with you without declaring it. And more if you do declare it. The real problem is; where are you going? They also scan your luggage whenever it gets transferred. The airport in Taiwan (plane transfer) scanned the wife's luggage when she took four ten ounce bars of silver to Vietnam. They made her open her luggage to inspect them. Forty ounces of silver, OK, forty ounces of gold — no.
Same thing in Vietnam. They wanted to know if it was gold. Import duties for that.
So leaving the US with PMs is OK. But taking it into another country...

The question about scanners (op of this thead) is more general though. Scanners are becoming more ubiquitous in everyday life.

Singapore confiscated one once of gold.from me after shipping to a buyer through eBay. That sucked balls.

Do a google search on “Indian gold smuggling” and read the various stories. Those news accounts are an advanced primer on what does not work. The techniques that do work have yet to be discovered by authorities.
